博物館 の建物は、桜井小太郎の設計、1935(昭和10)年竣工の旧横浜正金銀行 (現 三菱東京UFJ銀行 )神戸支店ビルを転用。正面にドリス様式の円柱が建ち並ぶ新古典様式の建物で、昭和初期の名建築 。1998年には登録文化財に指定。
地図の常設展示 が充実。教科書で有名なフランシスコ・ザビエルの肖像画はここの所蔵品。
